On my multi cam, track (time line) I need to apply stabilization to some clips but it is not available, neither is special audio tools. I output the edit and brought it back in, cut up some of the clips and now everything is available. This can't be the correct work flow. Multi Cam is sweet but can you apply some adjustments/tools prior to multi cam?

Stabilize clips in the Browser to start with. Other effects can be applied to clips in either the multiclip arranger or in the Project timeline.
As for audio, if it's complex audio, multicam systems, including FCP X's, don't do this well... yet. If I'm doing a complex audio mix, I Connect off of that audio to my multiclip edit in the Project timeline, and mix there. Mutliclip editing is like using a live switcher, that's all. It's not a way to do complex audio mixing.
