It was my hard drive that was the problem... Its an external and it keeps going to sleep while my footage is transferring.

I brought it directly onto my computer and had no problem.
The glitches...

When I shot a seminar a little while back I shot in "HE" mode and had no problem uploading and those files were over two hours long. Does the format make a difference?

glitches were seen in cam and are seen in log and transfer viewer in final cut pro.
