I have been shooting a doc for 2 years and I had to use an FX1 as a second camera, and yes, my bad, I basically just picked it up and shot without knowing too much about it... Does anyone have advice about mixing/matching these in an FCP timeline (the entire film is in SD with the dvx on anamorphic mode).

Is there any way for me to tell now, after the fact, if the "24p" emulator was on on the Sony? Can anyone recommend filters or software which will endear the Sony footage any closer to the DVX footage?

You should be able to tell right away if CF24 is on because its motion signature is very distinctive from normal 60i. 60i should be buttery smooth and CF24 has a noticeable judder to it.

About matching up colors, I can't tell you much without seeing the footage & knowing what settings you used. Based on my experience I'm guessing the FX1 default will produce a much more saturated color than the DVX default, with a noticeably greater sharpness. You'll just have to experiment with it.

Frame rate wise, if you went 24p on the DVX you're in for a world of problem, especially if one of the CF mode was turned on (CF is turned off by default though). You can try Magic Bullet to do a 24p conversion on the 60i footage but that's extremely time consuming and in the time I had the FX1 I haven't been able to get a decent conversion out of MB. In the end it just wasn't worth the trouble.
