I'm trying to achieve the same effect as underworld 2, were the werewolf (lycan) eyes turn from brown (or blue I think) to solid black, does anyone have any advice or tutorials? :)
The eye effect almost looks like they were bleeding black, from the pupil out.

I also use after effects, but don't really know my way around the program that much.
I was going to rotoscope it, but I was hoping that I didn't have to.

the effect is done either to or from colored contacts.
You have a shot of the eyes normal, the change to black (via rotoscoping in you compositor of choice) and then you cut to a new angle where the actor has them in.
Or you do exactly the the same process, but backwards. There are many examples of that kind of effect, from iris' changing color to pupils enlarging to bigger sizes than normal.
You are looking at anything from simple masking and motion tracking to outright manipulation through mesh warps, Liquify type tools, and things of that nature.
Here's some examples of a test clip I did with my brother. Eyes going to white and glowing, but essentially the same.

Done in After Effects. Going black would be more difficult, as you would have to have specularity.

From what I read -- and I can't remember where -- the transforming eye effect in Underworld was actually done using 3d, like Maya.

I'm not sure about this movie, but there was an article on Eyeon's site a while back about replacing eyes in a TV show using Fusion: I think for that one they used a tracker to follow the eyes then masked them out and dropped in particle flame effects. I had a quick look but couldn't find it there.
