I'm assuming you have certain colors in your footage you want to fade in individually. There are a few ways to do this. You can roto the different elements and fade them in seperately using Hue/Saturation. This method is generally a last resort.
Using CC and some layers and a few mattes might make it easier. Select your colors with a CC tool and create multiple layers for each color and then adjust saturation accordingly, but this depends on your shot, i.e. moving/static and where and how the colors are arranged within the frame.

Some CC tools allow you to select a secondary color and control it independent of the rest. I know color finesse (which ships with AE6.5) has this ability. This would be the easiest way to do this effect, but you need clean, well-lit footage to begin with.

I would use as many layers as you need, with each color isolated on each layer. Then, set them all to Hue, then keyframe their opacity as needed.
Post an low rez or low fps clip and we'll all go through it.
