So long as you start out with 24pa, I think it should be the same either way. If you're asking whether there's a difference between 24p reverse telecine and advanced pulldown removal with 24pa, the latter will give better results.
I'm not that familiar with cinema tools, though, so you might want to check in the FCP forum.

Cinema Tools has no problem removing the advanced pulldown of 24PA. 24P is a whole different story.
