I need a way to encode quicktimes in h264 from AfterFX. I know that it can already do this, but what I need is the advanced options from external encoders such as Squeeze or others. So what I'm hoping is that someone here, might know some software that could do this. Ideally a plugin for AE enabling output through Squeeze or something like it. Any ideas?

Just use a Squeeze watch folder and output from AE to that. Done!

Well, as I have to do quite a few of these, I would like to be able to do this in one pass. Running it through multiple applications is just not really practical.

If you have Premiere Pro CS2 or CS3, you can use Adobe Dynamic Link to bring the project into Premiere Pro without rendering.
From there you can use the Adobe Media encoder to do a 2-pass H.264 encoding, or make a FLV, both streaming formats for the internet.
AFX will not allow 2-pass encoding because of the differences in rendering engines. You can get around this by using Dynamic link into Premiere Pro.
You also might want to try a program called DebugMode Frame (http://www.debugmode.com/frameserver/) server. I use it primarily in Premiere Pro, but it could be useful in After effects for frame serving to another program.
