Go into your Windows>Prefetch folder and delete the contents.
Can't hurt, may help.
Or, try unistalling AE again, defrag your drive, run Reg Clean, reboot, and install again.
If you recently installed another Adobe product, that is most probably the issue.
Unistall everything , defrag, run reg clean, install AE first, than Illustrator, and see if you have better luck.
If not, go with an older version of Illustrator, something like CS1.
Hope that helps.

I already tried most of that, i even made a user account just for after effects, and it still crashed, im in a time crunch so im going to have a friend render out what i need... But this really pisses me off that Illustrator would totally brick After effects, in the middle of a project.

I had a similar problem on my mac - It was due to a pre-beta version that I had uninstalled, but it didn't remove everything.
I had to uninstall the entire adobe suite, and run a cleaner script, then reinstall.
Script is available here: http://www.adobe.com/support/contact/cs3clean.html
